Some missions (commonly referenced as "JP Missions", since they were exclusive to the Japanese PC release of Phantasy Star Universe) have a zero payout on PA Fragments on difficulties S and higher. This is a result of technical issues preventing the fragments from being awarded. No fix, timeline for a fix nor knowledge on if a fix is possible is currently available for this.
